They control their micropub endpoint. If they want to create flood or abuse protection on their endpoint, that's easy to do, and granting access should only allow for certain activities (i.e. only posting replies or only posting replies, likes, favorites, bookmarks)

To be fair, I was confused when first implementing IndieAuth because I'm so used to generating access tokens during authentication, so it makes a lot more sense to me to be on IndieAuth, since that's the authentication provider.
